We just had a power outage yesterday and my brewpi is showing the following message in the web interface
“Could not recieve version from controller. Please (re)program your controller.”
Does this mean I have to reflash the photon?

That’s sorta odd have you tried another hard reset of the whole system to see if things come back?
No that should not be needed.
Try stopping the script and starting it again.
If needed, force kill all running instances and wait for cron to restart it.
sudo python /home/brewpi/brewpi.py --kill
